When I synced my anki, all the cards I did yesterday got put back into the new folder. Is there a way I can access a backup from yesterday to get my progress back?

Make sure when you are syncing after you are done you click “upload to ankiweb”. Do not click “download from ankiweb” otherwise it will reset your progress
