I have already completed the Milesdown deck and now subscribed to the anKing-MCAT deck. However, when I download and sync the deck, it downloads it to my Milesdown deck and not a new AnKing-MCAT deck. Is there a way to keep the two separated, so that my Milesdown does not change and so it is easier to just focus on the AnKing-MCAT deck?

This is due to the lineage of the respective decks. Miledown was folded into the Anking deck (along with other decks). So, because they belong to the same lineage, Anki will recognize them as being of the same heritage, so to speak
Because Anki recognizes them as having the same note ID’s, there is no easy way to keep them separate, unfortunately. Even if you were able to do so, it would result in a very large number of duplicate cards which would a separate set of issues.
Updating to the Anking MCAT deck will not affect your progress, but it is likely to update/alter many of your cards.
