Do you know what version of Anki you’re running? And can you make sure that all of your add-ons are up to date?

Ah, okay, I see the problem:
Your Browse screen is counting notes, rather than cards. You have 3.7k notes, but you have 6.3k cards (which you can see by clicking on the green ‘Notes’ button which will convert it to a blue ‘Cards’ button.
Thus, all of your cards are indeed present. Sorry for the confusion; let me know if there’s anything else I can help with. 
Ahhh. It’s all so confusing because my home screen still says I have nothing to learn in general or organic chemistry, despites toggling it to show the cards, instead of notes.

I think your cards are located sort of randomly disbersed about. But you can move them however you want them.
For example, if you click on the MCAT tag, command+A, right-click a card, select ‘change deck’ you can move cards around wherever you like so that they’re all in one deck.
Then, some of them might be suspended. This tutorial might help a bit: How to Get Started Studying
