Hello, I updated from Anking v11 to v12 on my PC and then synced via Anki Web. However, when I opened Anki on my phone, the tags appeared a bit disorganized. They are not under the Anking v12 category but are instead listed separately (this issue does not occur on my PC, where everything is organized). I tried deleting AnkiDroid and reinstalling it, but the tags still look odd.

I’m not as familiar with Ankidroid, but the first thing I would try is forcing a one-way sync from your computer:

Anki - Preferences - Syncing - ‘on next sync, force changes in one direction.’

Then hit sync, click upload. From your mobile device, click sync and select download.
That should, in theory, force a one-way push from your desktop. If that does solve the issue, we’re in good graces. If, for some reason, that does not solve the issue you might want to reach out on the official Anki forums for Ankidroid-specific assistance as it may be possible that the issue lies with Ankidroid in some specific way that lies outside of my purview.
Ankidroid, for better or worse, is made by an independent team of developers and so isn’t directly related to Anki, or Ankihub, and thus some of the troubleshooting can sometimes be a bit tricky to resolve.
